I have used them on both single hooks and on treble. My favored way to get them without 'popping' them is to bend the perch head backward in the middle, which seems to pop the eyes out to the side. A sharp knife behind the eye and you can remove it without deflating it. I hook not through the eye but through the tissue behind the eye.
That having been said, I have caught plenty of perch with a 'flat' eye, including one which has been used to catch two or three perch in a row.
