I fish 100% fluorocarbon (clear, colorless) in clear water because it's about as close to invisible as you'll get.

In braid, I use Moss green, Camo, or Smoke. Braid is a lot more visible than the other line materials. Spiderwire Invisibraid and Fireline Crystal both claim to be semi-transparent but you'll notice that they stand out like bleached teeth on a black bear when you see them in the water. If you're fishing stained or cloudy water, the Moss green or camo is fine. Camo is kind of neat because it breaks up the solid color.

Choosing what you throw should be 100% determined by your situation. Obviously, if you're fishing a slow moving bait in clear water, you want to fish fluorocarbon or clear mono. If you're flipping weeds in cloudy water, braid will work just fine because the fish can't see around all the weeds and the water will hide the line a little better.
