The reservoirs along the Snake River will be at lower elevations and warmer in late September. If I were to stay in Idaho I would fish a different reservoir every day.
You could also try American Falls Reservoir. It will mostly be good for rainbows in the 16"-18" range but there are larger ones in there. It will be very low in late September/early October so launching a larger boat may be difficult.
Lake Powell would be a great option if you want warmer weather. There is a great variety of fish to tagert at Lake Powell and fishing should be good in late September. Check out BFT Utah and wayneswords.com for information about Powell.
